I had both versions of the game and I've been trying to finish it for years too! I definitely plan to finish it this year...but I'm gonna have to buy it back again first! I never would have traded it in for my wii if I'd known how rare it was....
What was the new content in the GC version? I've already forgotten.

Getting 75% of all treasure was a *****... but it was great through and through.

i made 100% discoveries, needed ages for some, others were pure random and luck. this is just a good feeling, as it's some of the biggest challenges in this game.
and i found all crew members, i love to have a big party around (suikoden like)
and i also got every damn moonfish. ^^
didn't got 100% treasures though. there were some islands that blew up and i couldnt get their treasures anymore. apart from that i pretty much got anything.
my favourite part of that game was the island that you had to build up yourself. it was an actraiser-like surprise and a cool feature that made this game just more adorable ^^
flying ship battles also were so strategic and different from the normal battles. fantastic.
this game even has an original story, and not that cliché-trash you'd expect from the looks of this pretty standard anime style.
music was better in dreamcast version? need to hear that as the gamecube version had many fantastic songs.
you see i played this game to death and i loved it.
one of the best RPG's on the gamecube.

Yeah, the music in the Dreamcast version was notably better, due to the Dreamcast having a higher and better sound chip in the system, than the Gamecube, so all the music in the Gamecube version are of lower quality.

I haven't played Skies of Arcadia yet but I've got it all to look forward to, I bought a copy of the Gamecube version the other day but I haven't touched it yet. Got other things to play at the moment, but maybe in a few weeks I'll finally start it, it sounds good.
