Well Ocarina of Time does have the blank screen pause but on Paper Mario & Sin & Punishment 2 newer virtual console release got the spining n64 logos instead of the blank screen .
Im guessing that the N64 games takes considerable processing power to emulate that to get back in the game from the home menu it takes a few seconds .
And the newer games with the spining n64 logo might be evidence that leading that each game contains extra emulator sub rutines thats designed for optimal peformance for each individual title & for the later games they decided to add the spining N64 logo .
